The strategy to eliminate scuffing is to avoid dragging the boat up to the bow stop while any of it resting on the bunks. Do you have the correct cap and rotor ? Is the rotor actually contacting the cap connections ?

Here is a photo of the back of my dash. Newer model than yours.
The middle gauge is the tach (cable not connected). On either side is the navigation light bulbs. If you follow the black wires they go to the navigation switch below. Power comes from a hidden fuse block.

If you have room get a very small flathead screwdriver and get the blade under the head and apply pressure upward while you unscrew the screw (by hand would be preferred. The screw should pop up at least enough to grab it. You could also try a screwdriver with the holding prongs attaced. Good luck. ...

As a general rule of thumb anything within proximity of the engine that is not fused can wire directly to the generator output using a ring terminal (not a spade terminal) and locking hardware. Anything else that is fused should go to a marine rated fuse block like Bilge Rat has suggested and again ...

Well there are several options - you could try and find some used boat stands to buy or maybe borrow from someone and place them in an already painted area under the transom. I agree with your apprehension in sanding and buffing and prefer the raw sheen of the varnish after the last coat.
To answer your question no you cannot "patch" in varnish. Where you start and finish will show so unless you do an entire area that has a border of some sort.

5200 expands as it dries and can put stress on the nearby wood planks. I guess it depends how much you applied to the joints. If you end up leaving it then you should wait 2 or 3 days and then look at the seams and see if the 5200 is proud of the joints. You may want to trim it flush before painting...

I cannot find a voltage range anywhere on line but I would be surprised if it would actuate with only 6V. No idea about a dry climate but I would say you are better off with outside hull moisture. Build a couple troughs under the hull and keep them full of water. Better than wetting the floor. Still will be an uphill battle if your hanger has a concrete floor.
